Well, as you discovered, yes. The idea was to get over the
copy protection so you could have a CD that worked on all your
players and rip to MP3 if you want it on your iPod.

Well you could always do it digitally. Now you have extracted
the audio tracks you could use something like Audacity
http://audacity.sourceforge.net/
You can do simple cuts or use some of its fancy plugins to
filter and "tweak" the sound to make the flaw less noticeable.
Audacity has quite a steep learning curve, so you might want to
look at other things. Many CD writing packages include audio
editors which have simple "clean up" systems that might work.
